How exactly is the save bonus being applied?

Aurora has a saving throw increase listed as one of the effects in her character sheet (no equipment on or iouns going), and had the reincarnated/ascended save bonus working until she got her second blackguard level (dark blessing feat). After that, she gets the cha bonus to saves, but not her ascended/reincarnated bonus.
