The crossbow isn't intelligent enough to know if what it's being used to throw bolts at is immune to electricity.  And even if it was, it likely wouldn't care.

 As far as the piercing damage...it creates unlimited electrical bolts...there isn't a way to get rid of the basic bolt piercing damage.
